Cozumel is a bit more than an hour and a half from Cancun, plus the ferry from Playa del Carmen and traffic getting there can be a real pain in the ass. I've spent a fair bit of time in Cozumel for work, and I can attest, fishing there can be a bit tricky but rewarding, and there are very very few people who fly fish the flats. The north end of the island and the east side of the island has *some* flats, there are guides that will take you but there can be a bit of wind, especially in the afternoon, you can also try wading for DIY action but, some areas are restricted during turtle activity or even private access, be sure to be aware of where you are, cops/wardens are generally good guys and if they give you trouble its more out of curiosity than anything else.
I've fished for bones, tarpon, and permit just south of playa at a place called Puerto Adventures, caught lots of Bones, didn't see tarpon or snook, but managed to get a 15lb Jack on a fly, that was worth the day.
My dad has fished Holbox, and at least from his stories it sounds like there are a lot of very very skiddish tarpon that were hard for him to reach, but, he's a not such a great caster.
Personally I give cancun a wide birth when I head to the yucatan, I land and GTFO to someplace like Cozumel or Tulum.
